Hello,
First of all I'd suggest you to install Admin Tools twice in a row, without uninstalling it. From time to time Joomla forgets to copy all the files so it's always safe to double check that.
That being said, when this happens? When you run it from the backend or on the CLI? Are you calculating a diff while scanning?
