Does the latest versions of Akeeba work automatically when backing up jms multisites (which uses symbolic links) or is the dereference symlinks option still need. If so can you tell me where this option is located in Akeeba.

By default this option is unchecked, so symlinks are stored as symlinks and not treated as real files/directory. You can make sure that this is unchecked by going to the Configuration page and clicking the "Configure..." button next to the archive engine. This opens a pane below it where you can see the checkbox for this option. As long as it is unchecked, Akeeba Backup should be able to backup multisites without any further problems.
