This might seem a bit easy, but I have checked through the documents and checked "Delete archive after processing".

Yet, when Akeeba backs up, it retains a copy on the server; as well as places one into Amazon S3.

What setting is not checked probably, whereas to avoid having duplicates and only storing copies onto Amazon S3?

You have the right option checked.  The next question is - are you using that profile to do the backup?  That setting is a per-profile one.

And lastly, did the backup finish?  Deleting the local archive is the very last step in the backup.  If the upload failed, there should still be a copy of the archive on the local server.  I need a copy of the backup log to check that.  You can zip it and post it here.
