There used to be a subfolder test in my joomla installation, which I excluded from the backup. Now I deleted the folder, but when I click on the link "List all exclusions" it is still listed. It is also still listed in "Summary view" (which is probably same as above), but not "Browser View".

Obviously not a big deal, just reporting :-)

This is by design. When you exclude a directory, you are actually adding an item to the exclusion list which you get to see with Summary View. The "Browser View" on the other hand is a hybrid browser interface which allows you to visually navigate your folder tree and manage the exclusions of existing directories (it's a browser, therefore it won't report any folders you have deleted!!). I hope that makes sense :)

That basically means that a user has to keep the "summary view" anbd "deleted filesystem objects" manually in sync, right?

Yes, exactly. You wouldn't want me trying to keep them in sync automatically. If you had a long list of exclusions, I could easily cause a timeout and present you with a blank page. Also, the slightest hint of permission issues would mean that your exclusions list would be silently wiped out. Not very good options, right?

BTW, if you have an exclusion for a directory or file which is no longer there it will simply be ignored, so don't worry all that much.
