Description of my issue:

I just did an upgrade to Joomla 2.5.9 from 2.5.8 via the AdminTools core update tool.  I got the following error three times:

"Refresh Manifest Cache failed: Extension is not currently installed."

Can you tell me what this means and if it is a real problem?

Nothing overly serious. Just go to Extensions, Database and click on Fix.

What does that do?

As the name implies, it detects database errors and fixes them. It's for when the update reports errors.
