You gave me a screenshot of a single file from some kind of file manager. This does not help me help you.
"Found" is a very vague term. If you mean that the scanner never scanned them you'd have to look at the exceptions you have set up from scanning. If you mean their most files are reported as modified with a zero threat score, yes, that's the case.
Speaking of which, maybe you are filtering the results by non-zero threat scores which is why you only see very few files. The files you see are the files which existed in both the last and the previous to last scan, have not been marked safe, and have a non-zero threat score.
Maybe you are talking about files which are there, but you misunderstand what their paths should be, so you're looking for the wrong thing.
I don't know what you are seeing and which filters you are using, I don't know what you consider "found", therefore I cannot even tell you if you have a problem or not. I'd think you probably have no problem, seeing that the PHP File Change Scanner code has not even been touched at all this year.
