Is there a way to keep Joomla's native Redirect Plugin enabled and running so I can identify relevant redirects that need to be set up....while NOT logging those pages that Akeeba Admin Tools has a 404 Shield set up for (most commonly various wordpress urls)? In other words, is there anything that can be done to make these two features work together better?

No, you cannot. This is a limitation in Joomla itself.

Both of these features work by handling the onError event raised by Joomla when an error occurs. When the error code is 404 (which is what Joomla uses for "not found" errors) they handle the event. The way Joomla dispatches the event means that all plugins with an onError event handler will trigger. We cannot stop other plugins from handling this event unless we do something really stupid, like using die() or exit(). This would be stupid because Joomla's session handler will not close the session, plugin events which expect to run at the end of the page load won't trigger etc. This can cause a lot more issues on your site than the mild annoyance of seeing the URLs blocked by 404Shield handled by Joomla's redirect feature.

What you can do is disable Joomla's redirect feature altogether (unpublish its system plugin) and use Admin Tools' URL Redirect feature instead. Our URL redirect feature works by handling the onAfterInitialise event, long before routing takes place which is what would ultimately trigger the onError event.
