We installed Admin Tools right after installing a brand new instance of Joomla.

The PHP scanner indicated over 500 Possible Threats after Admin Tools installation and additional threats after Akeeba Backup installation.

How can we ensure the threats are false positives?
Is there a way to pre-register php files of extensions we install?
