I apologise for the newbie question.

I have Admin tools working on my primary site then I have another website which is effectively a subdomain located in a folder which is in the root of the Joomla site. The domain name of the second site is then pointed at this folder. I guess that this is fairly standard ?

I assume that this means that the .htacces affects the second site - right ? Does the WAFirewall also affect the second site. for example, if I setup Geographical banning for the main site does it also prevent people in these countries from viewing the secondary site.

.htaccess rules cascade through the folder structure. Each physical directory inherits the .htaccess rules of its parent directory. In order to avoid clashes and problems you are strongly advised to create a .htaccess for all of your subdomains as well.

Regarding WAF, it's a Joomla! plugin. It only runs in the specific Joomla! instance you have installed it in. It will not protect subdomains. You need to install, configure and enable Admin Tools on all subdomains. Same goes for Geo Blocking, as it's a WAF feature.

To cut a long story short, you must install and configure Admin Tools on all subdomains to get them protected.

Actually I was hoping to be able to use the WAF to restrict access to the main domain but without restricting the subdomain (which is a non-Joomla site).

If I understand you correctly the WAF doesn't affect the subdomain,so it'll be fine as is.

Exactly. WAF only protects the Joomla! site it's installed on. The subdomain will not be affected.
