I developed my new Joomla site alongside the old one (on the same server). Now that the new site is live I have tried to use the URL Re-Direction but it has not worked so far.

Is this because the old files are still present?

this might be of some use, https://www.akeebabackup.com/support/forum/topic/27744-at204-htaccess.html

and i would recommend this practice each time

Joomla!'s component parameter storage seems to be very unreliable. I am planning on creating a dedicated database table to store Admin Tools' options to work around this kind of problems.

If I remove the files that Google is linked to- what will it create a 301 error? Is that easier to re-direct? I have JoomSEF as well which can do that.

slaes
if you remove the urls that google has indexed and linking 2 it will not, 301 but 404 (not found)

what you want to do is create a 301 redirect from old url to new url using sh404 or similar. that way your not throwing 404's and still taking advantage of the links you have created.
