I've just managed to set up cron to do auto backups and send to dropbox.
seems to work ok, but I have these files in my site that Im sure I didnt' have before.
Anyone know what they are?

These are temporary files left over in the tmp folder. They sometimes don't delete properly under the fastcgi php interface.

There is no fix, unfortuantely. Akeeba Backup is closing the temporary file and asks PHP to delete it. The funny thing about it? PHP always replies that it has deleted it!!! I've tried all tricks I know of but still, nothing works.

So would any of the alternatives you mention in your instruction pdf avoid these kind of problems?
I'm a noob, so I want to avoid experimenting if I can :)

At this point you can only do this: remove all files from the tmp directory manually every few days. Do note that due to this issue I've observed that Joomla! itself leaves behind some files in that directory, most notably leftovers from extensions installation.
