I just made a clone of a clients website on my own server using Akeeba Pro 3.0.1 and Kickstart 3.1.1

While everything seems to have worked OK restoring the files and the databases, and the permissions are correct, when I try and access the website, it won't load the site because it tries to download the index.php file instead.

Any ideas what might be causing this? I need to get this fixed right away.

Downloading the index.php is a server configuration error. The most likely cause is that they are loading a particular version of php from their .htaccess file and it is messing up your serer. You can comment out the line (probably AddHandler, but they vary from host to host) and that should fix it. :)
