I use Akeeba to also make a backup of a non-Joomla application (with it's own mysql db) that I have on the same server as my Joomla application.

I have excluded everything I should, and the backup is running fine. But when I restore the backup, it also tries to extract the main Joomla db...

In Multiple Databases Definitions I have only selected the application's db

In the Database Tables Exclusion, all tables in the main db are marked red, so I don't know if that means it includes an empty main db?

Is there a configuration I might have missed?

This is by design. The Joomla! site's files and database are always being backed up. I have planned two features which will let you work around that:
1. The ability to assign the root directory and main database of the backup. This pretty much allows you to backup an external PHP application without backing up anything from Joomla! itself.
2. The ability to skip databases during restoration. This allows you to backup external applications even without the first feature, as well as perform partial restorations of a multi-database backup.
The first feature is planned for Akeeba Backup 3.3.b2, to be released towards the end of Q2 2011. The other one is planned for Q1 2012.

But will it create any problems if I restore it in a directory on the same server as my Joomla installation?

Most likely yes (overwriting files and database tables). Akeeba Backup -until I add those features- is not designed to backup only an external, non-Joomla! application. It was designed with the assumption that in any case you want to backup your Joomla! web-site and maybe another application together with your Joomla! site.

When I extract a .JPA file onto my own computer, where is the mysql database file at?

Look in the installation/sql directory. All the database dump files are stored in there.
