Description of my issue:
I have been using Akeeba Backup Professional for a few years now with my Joomla and Integrated ecommerce website.
Right now we are in the process of dropping Joomla and using a standalone version of my ecommerce software but I would like to still use Akeeba and Amazon S3 if possible as it is the best backup software going.
If I was to leave a installed copy of Joomla in a sub folder, could I still use Akeeba to backup my main website and data base and upload them to S3.
Would this safely work or would it only backup Joomla in the sub folder.

It's easier and far more efficient if you use Akeeba Solo, our standalone backup software. It has the same backup engine as Akeeba Backup. Unlike Akeeba Backup it does not require Joomla to run; it runs on its own. All you need to do is install it in a subdirectory or subdomain of the site.

You can try the free of charge Core version to see how it works. When you feel comfortable with it you can purchase the Professional version. If you do that while you still have an active ESSENTIALS subscription you will get an automatic discount off its listed price, equal to the renewal discount.

Also note that when transferring your site between different servers or domains you will need to reconfigure your site's software manually. We only reconfigure Joomla and WordPress sites automatically. Reconfiguring sites requires us to write specific integration with the site's software. Due to lack of commercial interest we removed the integrations we had already written for Drupal, PrestaShop, Magento, Moodle, phpBB3 and other popular web software.
