Can akeeba solo backup itself, or are there issues?

Backups folder is outside of web root, only backing up web root down and sending to S3

Hello,

yes, it can. Inside the backup configuration, check for the option Include Solo in backup. In that way it will be included (and restored) in your backup archive.

I use solo in a separate directory branch with it's own subdomain.

In that case would I create a separate profile?

Ah ok, in that case you have to manually include that folder and the related tables, as explained in the manual:
If you have installed Akeeba Solo outside the root of the site you are backing up selecting this option will NOT result in the inclusion of Akeeba Solo's files. You will have to do that manually through the Off-site Directories Inclusion feature from the main page of Akeeba Solo.
