I'm running two sites (each with Joomla and Moodle, one also has ownCloud), each with their own IP, on the same server. Can they both be backed up to the same account on google or amazon?

Yes, of course. You can store the backups of as many sites as you want in a single Amazon S3 or other kind of remote storage account.

Note: it's best to have one directory in your remote storage per backed up site. This is NOT a requirement, it's just something to help you keep your sanity after a short while :)
