Hi,

I understand that my main site gets backed up and its database.

If I have 'Addon Domains' which are Joomla websites in their own right, and these are in the root [in my case public_html] folder, does the default backup include those databases as well. Or do I specify these in the Multiple Databases Definitions?

For example: -
My website gets backed up with all the usual joomla folders in root.
But also in root I have www.anothersite-1.com, www.anothersite-2.com, do I have to specify the seperate databases for each of these as they are on seperate databases to the main site?

Many thanks in advance

While it is possible to do that it is not recommended because it makes restoration quite difficult (the other sites' configuration.php files are not automatically modified by the restoration script). However, if you are only interested in restoring the backup on the same server you took it, you can safely do what you're saying. Regarding the proper way to deal with the databases, it depends.

If all of your sites share the same database and are using different database table name prefixes then you need to do nothing more. Just hit the Backup Now button.

If each site is using a different database you will have to use Akeeba Backup Professional's "Extra Databases" feature and specify all of the site's database connection information except for the main site's (the one Akeeba Backup is running on) database. The main site's database will be included in the backup set anyway.
