Good morning Nichola,

I am planning to install webtrees on a subfolder of the the main Joomla! folder and I would like Akeeba Backup to be able to backup both the webtrees files and the webtrees mysql database. Do you think it will be possible?

yes, that's possible!

What you're looking for are the features Off-site Directories Inclusion and Multiple Databases Definitions, more info here:

Please note that in this way Akeeba Backup will simply include and restore the extra files and database, but you'll have to manually configure Webtrees to work on the new location.
